During the Transcription, when the small portion of DNA splits apart and the mRNA comes to transcript the gene's DNA code....
Does the mRNA transcripts both parts that have been split or only one?

I don't understand your question. DNA temporarily splits as its hydrogen bonds are broken. Once the enzyme passes that area where it's transcribing, DNA returns back to its double-helix state.
