Protonation of the amino acid residues due to decrease in the pH/ acidic pH decides whether or not it will participate in hydrogen bonding and thus an alteration in pH can denature a protein.

Heating adds energy to the system making it more difficult for the no covalent bonds to maintain the polypeptide in its native conformation. The quarternary structure of a multimeric protein is stabilised by hydrogen bonding, ionic bonding, hydrophobic interactions. These non-covalent interactions are also present in the tertiary structure of monomeric proteins. These non-covalent interactions become unstable due to increase in the heat of the system and thus cannot maintain the quarternary or tertiary structure of the protein which leads to its denaturation.
