Suppose we compared a lake with all of its biotic and abiotic elements (fish, plants, bottom, bacteria, rocks) with a theoretical same lake crammed up inside an aquarium (containing all of the same elements as the lake.. just in a smaller recepticle.)..

Would both ecoystems have the same biodiversity over a long period if time? What I'm really wondering is: would the small size of the aquarium have any effect in the long term for the biodiversity of the ecosystem?

Habitat size is an environmental factor. Competition would likely be more fierce, causing a decrease in biodiversity.
