What would you do to determine if a sample you have is made up from prokaryote or eukaryote?

If it is multicelllular, then there is a large chance that it is eukaryotic. There are only a few species of bacteria capable of forming multicellular structures (eg. slime moulds).

From a biochemical point of view, you could search for the presence of a 3` poly(A) tail on the mRNA (via a simple rtPCR reaction using a poly(T) primer) to confirm eukaryotic status.

The difference between a prokaryote and a eukaryote is that in eukaryotic cells a nucleus is present whereas prokaryotes have no nucleus.  The easiest way to determine the difference between the two would be to use a nuclear stain like dapi and look under the microscope or you might not even need a stain to see the nucleus.  Either way the microscope is your best bet.

P.S.  There are many unicelluar eukaryotic organisms like yeast for instance....
