E means energy, energy is measured in units called joules
M means mass, in kilograms
c is the speed of light in a vacumm its a constant (3*109^8)

this shows how much energy is stored in the atomic bonds of the substance, like in a nuclear power plant or an atomic bomb

The physical meaning is that mass and energy are ultimately the same stuff. c^2 is the 'conversion' factor-it tells you how much energy you have to 'spend' to 'buy' 1kg of mass. It is analogous to currency. Think of it like this- you can use either dollars or euros to make business transactions. They are both money in different forms and there is a conversion factor which tells you how many dollars you have to spend to get 1 euro.
