I am thinking about withdrawing from my physcis class, if I do withdraw from this class, I will have 3 withdraws on my transcript.  Would that raise a big flag on my medical school application?

Well, it isn't a positive. I guess it depends on how you were doing overall and what your credit load was, but the thing is you don't get to withdraw from medical school classes without falling back an entire year, so they don't exactly like to see them. At the same time, I know some people who have had three and got in.
