What are the harmful substances that enter a cell ?

Hormones, oxidants, foreign chemicals, inorganic matter, etc.

And as the cell membrane is selectively permeable how do they even enter the cell?

Protein channels that open and close based on the physiology of the cell. For example, the sodium/potassium pump (found embedded in the cell membrane) is responsible for the balance of these two ions.

Some cells engulf substances whole via endocytosis. This is activated when the substance interacts with the receptors on the cell.
