It has to do with the size, males typically have a larger larynx than females so the larger vocal folds produce a lower pitch.

The pitch of the sound produced by the larynx depends upon the length, diameter, and amount of tension in the vocal folds. The diameter and length of the vocal folds are directly related to the size of the larynx, and the larger the larynx, the larger the vocal folds, and therefore, the lower the pitch of the voice. As males typically have larger larynxes than do females, they also have lower pitched voices.
