The start and stop sites for mRNA synthesis (on the DNA) are different from the start and stop sites for protein synthesis on the mRNA.  Why?

The system wasn't intelligently designed.  Sorry, that's all I've got.  In eukaryotes the 5' cap serves to add longevity to the mRNA and helps distinguish it from viral single stranded RNA;  the 3' poly-A tail may help to fold the mRNA for export from the nucleus.
