In many karyotype charts the X chromosome is placed at the end of row 2 and the y chromosome is at the end of row 4. Why would it be done this way.

It has to do with the size.  The chromosomes are numbered 1-22 in order of size, biggest to smallest.  The 23rd is the X and Y, just because it was decided to stick them at the end.  That's how some charts list it.  However, the X is much larger than the Y, and when they are organized size-wize with the rest, they fall at the end of rows 2 and 4.
