Well I'm no expert, but I think that at the time there wasn't any deep molecular knowledge of the bacterial wall, so if you're supposed to answer as if you were someone from that time, I guess you could speculate that it isn't that the method is faulty, but that there exist bacteria with a different chemical bacterial wall composition. These different chemicals interfere with the dye, perhaps creating a seal that inhibit the dye from setting. Now we know that these chemicals are mycolic acids.
