Even sympathetic whites saw assimilation and the elimination of Native American's folkways as the only alternative to annihilation. In what ways is this thinking positive? Negative? Are there modern examples of this concept and is it desirable?

This is a challenging question. There is some balance between a group being able to be successful in a culture without losing their heritage. Obviously, treatment of Native American was deplorable and wrong and continues to be problematic (ex. Government retained mineral rights of reservation land so they cannot benefit from oil drilling, etc.) Culture should be respected and given effort to preserve. An example of modern issue is efforts to limit Muslim individuals from living fully integrated life in America and practice their religion respectfully.
