I know how to determine a pH of 3 from a pKa of .001 using -log(pKa), but I don't know how to get a pKa of .001 from a given pH of 3.

No, pH of 3 is not obtained by -log(pKA). pH is determined by the -log([H3O+])
Ka is proportional to [H3O+] concentration but no equal to it.
However, there is an equation that states
pH = pKa - log([acid] / [base])
If you know these values, you can solve for pKa or pH.
