A biological bottleneck occurs when a population of a species is greatly reduced due to a natural disaster or by a small group of individuals being isolated from the main population. As a result of a smaller gene pool genetic drift occurs where the new popluation changes genetically so that they are not exactly like the original population. Typically even if the popluation recovers there is less genetic diversity resulting in individuals that are much alike.

cold_fearr has it right, but I want to add this.  The resulting decreased diversity results in a higher chance of inbreeding and a higher chance of getting homozygous recessive allele combinations--some of which can cause severe genetic problems--This is why inbreeding is so detrimental.
