When sequences (of protein or DNA) are similar between species it means that they evolved through the same lineage. They are more closely related than two species that do not share similar sequences.

If 2 species have many proteins with similar or identical amino acid sequences, the species are probably closely related.  If they are sequence is very different its because mutations have occured which indicates that a long time has passed since the species shared an ancestor.
