I am about to graduate in Biology and subsequently making my applications for Masters. I've always wanted to dig in to Bioinformatics, mainly because I really like using computers and programming. What I wanted to deal with is protein structure and protein - protein or protein - DNA/RNA interactions so I was leaning more to the structural bioinformatics side. Though while making my applications I've also been looking into applying for a PhD too, which is much more specific so I had the chance to see what topics are out there. From the topics that the phd programmes have, I realised that Structural Biology and Bioinformatics overlap but it's a very specialised area so what you have in the field is mostly distinct structural biologists or distinct bioinformaticians.

What I am asking is
a) since I don't know EXACTLY what I want to do, is it too much to look for PhDs now
b) will having a Masters in bioinformatics allow me to have some structural biology experience and open me the possibility to later do something about it or will it rather exclude me from it and turn me to another direction

I'm also asking because an answer to the above will help me look for the appropriate internship, as I'm also looking to apply for internships at this time.

You should have an end goal insight. Going into it blindly brings a lot of confusion later on, and wasted time.

Bioinformatics and structural biology go hand-in-hand. Structural biology involves biophysical methods that can determine the three-dimensional structure of macromolecules. Therefore, mastering in bioinformatics should be enough to transition into a PhD program involving both fields.
