As mentioned, ATP (3 phosphates) normally breaks down to ADP (2 phosphates) in most cellular processes that require it. During fatty acid activation, however, ATP breaks down to AMP (1 phosphate left). Now, since normally 99 percent of cellular processes use 1 phosphate molecule, AMP being produced is somewhat of an anomaly. Therefore, rather than changing how we normally calculate and account for ATP molecules being used up, it's easier to say two are used up rather than make the exception and say 1, but a lose of 2 phosphates. Hope that makes sense!
