Low hydrogen ion concentration means a high pH.  Most parts of our bodies work best at a slightly basic environment (about pH 7.2).  High pH (and low pH, too) can have a deleterious effect on life processes.  Most of the work in our cells is done by enzymes.  Most enzymes are proteins, and either too much (low pH) or too little (high pH) hydrogen can affect the shape, and thus the functioning of these enzymes.

H ions are important in generating ATPs during electron transport. As electrons are passed down to another electron carrier, H ions are pump out from the matrix to intermembrane space. They create an electrochemical gradient, hence, H ions can go back inside the matrix via atp synthase to generate ATP.
