For at least 2 reasons:

1. Pepsin only functions at a very low pH, like pH = 1 or 2.  
The pH in the small intestine is close to neutral, pH = 7.

2. Most of the pepsin molecules are destroyed by their colleagues in the stomach.  
Pepsin is a protein, after all, and pepsin molecules catalyze the breakdown of proteins, including each other.
