They come from NADH that carry the electrons from Glycolosis. The NADH gets oxidised to NAD and the H ion is formed.

The answer above me is not correct.

The hydrogen ions are simply present within the matrix of the mitochondria.  The energy released from the reduction of NADH to NAD+ is used as energy to pump electrons into the intermembrane space.  Each NADH molecule is able to pump approximately 10 hydrogen ions into the intermembrane space.
