How Newton concluded that the force of gravity is inversely proportional to the square of the distance and not the distance?

How did he figure out that?

He knew the orbital periods of several planets and their distances from the sun. Based on that only one equation fit all the data.

He knew that planets orbited the sun in Ellipses, and when combined with his 2nd law of motion, only a 1/r^2 law can produce those. As a bonus, he also determined that orbits could be any conic section, not just ellipses.
