I'm conducting an experiment using different concentrations of milk protein (powder) and a constant concentration of enzyme to compare reaction rates (which concentration of milk protein will turn translucent the fastest using a colorimeter).

I can either use pepsin or trypsin. Which enzyme is likely to react faster, providing the correct conditions?

Pepsin is an enzyme from the stomach and so it will have a pH optimum in the range of 1-2. Milk protein precipitates if the pH is below 4 or so. So, I think using pepsin might be more difficult than using trypsin.

So, I'd suggest trypsin.
