my textbook says that a polyatomic ion are charged groups consisting of two or more atoms joined ogether by a covalent bond.... isn't that the same definition of a molecular compound?

Big difference, molecular compounds do not have a charge.  Charged species are much more reactive than uncharged species.  Consider SO3^2- is an ion that will precipitate in the presence of Ba^2+ ion while SO3 is a gas that is a major cause of air pollution and acid rain.  One little charge makes a great difference.  That is why you have to memorize the polyatomics including charges.
