This really depends on what the experiment was.  If it is some sort of absorbance assay in which the product of a reaction has a different absorbance than the substrate, you need to do the reaction with just substrate in order to correct for any absorbance it has, which is the same reason you do the experiment with just enzyme.  

Withouth any more info, you are just going to have to figure it out by yourself and do your own homework
